We used the eidogo ui javascript only. We run a different database, and added the SGF xss safety filter at the db level.

Check out the site http://go.ba.net based on eidogo code but with the xss security vulnerability patched.

Are the Apps just wrapping around the website? Then what's the point?

The apps are a bit faster.
The blank board, help and learning sections are fully offline on the apps.
The play gnugo and play with friends need internet data, but still load app local resources. Making it faster for slower ...
