I don't know what you guys are griping about. I think the logos are pretty decent, all in all.
Below is my opinion.
Top one for me:
Agnė Kardelytė - My vote would definitely go for this one. I really like his design. Its sharp, hip, scalable, and made me think of Go. And I find it graphically appealing. And, unlike the other designs, would save on ink when printed, heh...
Bottom one for me:
Michal Czub - This one I would definitely reject, period. It might be interesting graphically and design-wise, but I see no relevance here. Even worse, having looked at biotech-related designs over the past decade, this is where I would place instinctively the logo's relevance - in biotech.
Still, because of the nationality of the designer, a big part of me wishes Czub's is the one they pick... go figure.
The rest:
Milos Bojanic - nice, but I feel it is too cartoonish. Might be good image for a flyer or campaign or something, though.
Caroline Boelle 1 & 2 - pretty OK as logos go. Personally, I find them a little too predictable, too dry, too old-fashioned-corporate, and too generic. But certainly doable as logos.

True, it was a requisite to go to the final selection. The first round had no restrictions and this was probably one reason we've got so many entries (over 50). In the Czub logo I only see an enlarged western half of Europe (arbitrarily cut off at the eastern border of Estonia, Latvia and southwards from there), maybe that would be suitable for an EU affiliated body, but I can not imagine it for the EGF (w/ Finland, Russia, Ukraine, Turkey, Israel among its more important members, to name just a few).
I would favour Kardelyte as well.

Whilst it is true that Czub's has the problem of not showing all members, that's the first time I've heard Estonia being referred to as Western Europe.

You got the idea. It is "European Union" Europe, west, south, central. (Where I live, Estonia is almost exclusively referred to as baltic, never as eastern, btw.)
